So I had this coast to coast overflow box made by portland plastic supply (referred to by foggman) I had em cut it 4 inches deep and 5 inches tall. I asked if they could glue it together where they carry all the correct solutions for glueing acrylic together STRONG and they had no problem doing it for free, I was just gonna silicone It together. My question is do these measurements sound ok for my 90 gallon?

4 inches deep is going to take up a lot of space at the top of your tank, I personally love the coast to coast overflow idea but you'd probably be happier with a narrower box that would take up less space. I'd have done no more than 3 inches deep by 5 or more inches tall. As long as the box is deep enough to get a new bulkhead in just in case it ever needs to be replaced.

If you are using a Bean Animal Overflow design then 4 inches is perfect. I'm putting one on my 125 build and it is going to be 6.5" deep and 4" wide with a bean animal design.
Is the overflow acrylic? How are you going to attach it to the glass? Does this place work in glass as well? I may call them as well.

Does silicone work on acrylic? I've heard no but wanted to ask?

Yes it's acrylic and I was just going to use the same silicone I'm doing my baffles with to attach it it's gonna fit preety snug in the tank before the silicone. No they specialize in all different plastics only

Does silicone work on acrylic? I've heard no but wanted to ask? No, it doesn't. The water pressure should keep it firmly in place. The silicone will bond well to the glass and create a pocket for the acrylic. I think there's a product that is able to bond silicone to glass though, can't remember the name.

I used GE Silicone Sealant for acrylic. Worked extremely well. All the other silicone didn't really stick to the acrylic.

I wouldn't use the regular door and window it won't adhere to the acrylic. I know I'm new and don't know a lot about reefing, but the regular silicones won't adhere to acrylic like this stuff will. Try them both out on a test piece and you will see. There is also a youtube video of a guy that tested them all side by side . Check it out first. I know you can get this product at your local lowes as that's where I work.

I'm just gonna buy some of the ge acrylic 100% silicone for doing the overflow. I don't understand what the point of the bean animal overflow is it just looks like it's adds confusion to plumbing when I'm already confused lol it's my first tank build with a sump even though I've been reefing for 6 years but I'm trying to do things as simple as possible right now I'm building a stand redoing a 55 gallon sump and have to figure out the plumbing and then add the overflow box so I got a lot to do.

Bean animal is a simple design in theory but a little complex to execute. Here's a very quick summary...
Purpose: dead silent overflow.... Designed so a flood is almost impossible.
Three pipes:
1) Full siphon - draws about 80% of flow 2) open channel - draws 20 percent of flow and can increase as needed without adjustment... Also serves as a backup to the siphon and will turn into a full siphon if the emergency fails for some reason. 3) emergency drain - if siphon and open channel fail then this kicks in to prevent flood. If this fails then the open channel will go to a full siphon and prevent a flood
All pipes drain 1" into sump.... Lots of backups, absolutely silent.

Yes it sticks to glass as well as regular silicone does.
